How do you make your 3-D models so that Pepakura won't say "Too many Faces!"? Or is it supposed to say that? Well, if so, is there an easy way to resize the parts or edit the flaps?

If there is a trick to making paper models using Pepakura, then it is that you don't start planning how to unfold your 3D model when you start up Pepakura, but long before that.

You should already have a plan on how to unfold the 3D model exactly, so you can make the parts according to where the fold lines and cut lines will need to be.

Many people are discovering you can extract the game models from certain games so you can use Pepakura to make them into paper models. But if you only focus on lowering the polygon count on the 3D model without considering the way you will want it to unfold later on, you will be too late, because you won't be able to fix all that in Pepakura. As a result, the paper model will turn out very difficult to build, because it will still be more of a game model than a paper model.

As you build more and more paper models from other designers, you get a feeling on what kind of parts and folds will and will not work, and how you can do a better job. ;o)
Then you can (re-)make the 3D model (wether you made one yourself, which is sometimes actually easier, or you got one from a game) accordingly.

Pepakura might still say "Too many faces!" but that isn't a big problem, as long as you have a plan on how to unfold the model so it will be easy to build, you can force it do what *you* want it to do: you're probably smarter than a piece of unfolding software so it should listen to *you*, not the other way around. ;o)

Well, that was like writing an essay... Luckily your other questions I can answer more easily:
To re-size the parts, you first need to unfold your 3D model. Then, in the 2DPatternWindow menu, you can Scale the development up/down to any scale you want.
To edit the flaps, you also need to unfold the 3D model first. Then, if you right click on the unfolded template, you will get a list of options, one of which is the Edit flaps option. You can change the side the flap will be on, and how big it is exactly.
If you want to change the size of all the flaps at once, you can set that at the Flap Configuration in the Configuration menu at the top.
